During sample preparation for proteomics and nucleic acid extraction, researchers often encounter the following challenges, and standard proteases may fail to deliver reliable performance:

 

1. Interference from Complex Matrices and Incomplete Digestion

Many biological samples, such as tissues and cell lysates, contain high levels of detergents (e.g., SDS), denaturants (e.g., urea), or salts. Conventional proteases can lose activity under these harsh chemical conditions, leading to incomplete digestion. Residual intact proteins can significantly interfere with downstream LC-MS/MS signals.

 

2. Autolysis and Impurity-Driven Background Noise

Lower-purity protease preparations may contain autolysis peptides and/or exogenous contaminants. In highly sensitive LC-MS/MS workflows, these impurities can generate substantial background peaks that mask low-abundance targets, increasing the risk of false positives or loss of meaningful identifications.

 

3. Batch-to-Batch Variability
