Enriching HLA class II immunopeptides from biological samples is challenging because the ligands are low abundance, heterogeneous, and embedded in a complex protein matrix. Key difficulties include:

1. Low Abundance on Cell Surfaces

HLA class II complexes are present at limited copy numbers on many primary cells and tissue samples, so direct analysis without enrichment yields very few identifiable class II peptides.

2. High Background of Non HLA Peptides

Cell lysis and protein digestion generate large amounts of unrelated peptides from abundant intracellular proteins, which easily overwhelm HLA class II ligands in LC-MS runs.

3. Heterogeneous Peptide Length and Binding

HLA class II molecules present peptides of variable length with open ended binding grooves, and harsh enrichment or elution conditions can bias recovery toward only a subset of the true immunopeptidome.
