How Are LC-MS Parameters Typically Configured for Protein Analysis?

In liquid chromatography-mass spectrometry (LC-MS) analysis of proteins, parameter selection depends on the characteristics of the sample and the analytical objectives. The typical LC-MS parameters are outlined as follows:

 

Chromatographic Conditions

1. Column Type

C18 reversed-phase column (15–25 cm length, 2.1 mm inner diameter, 3–5 µm particle size).

 

2. Mobile Phases

(1) Phase A: 0.1% formic acid or trifluoroacetic acid in water.

(2) Phase B: 0.1% formic acid or trifluoroacetic acid in acetonitrile.

 

3. Flow Rate

Typically 300 µL/min.

 

4. Column Temperature

Set to 40°C.

 

5. Gradient Elution

The gradient starts at 5% Phase B, gradually increasing to 95% Phase B over approximately 60 minutes.

 

6. Injection Volume

Typically 10 µL.

 

Mass Spectrometry Conditions

1. Ion Source

Electrospray Ionization (ESI).

(1) Source temperature: 200°C.

(2) Electrospray voltage: 3 kV.

 

2. Acquisition Modes

(1) Full scan mode: m/z 400–1600.

(2) MS/MS mode: Collision energy is adjusted based on the physicochemical properties of peptides and proteins.

 

3. Mass Range

Typically m/z 400–1600.

 

4. Collision Energy

For MS/MS analysis, typically set to 20–35 eV.

 

5. Gas Flow Rate

Nebulizing gas flow rate of 10–15 L/min.

 

6. Detector Mode

Operates in high-sensitivity or high-resolution mode.
